How about accidents in science experiments? :P
Now modern biotechnology is advancing. We have been able to modify organisms quite much, for example the bacteria E. coli which produces insulin for medical purposes. Well, actually I am referring to more advanced modifications that may exist in the future. Sure, the experiments are all under very strict and careful planning, execution and all, but we can't be so sure everyone will not do any dangerous mistake.

But these and most of the other ideas (like world war), will most probably just wipe out humans, not the Earth. Many organisms can live in extreme conditions. Like, if a giant meteor will really hit us sometime, maybe the larger organisms like us won't survive, but it's very possible that many kinds of microorganisms can survive in the new condition. But who knows? lol
