I asked him about this bug, and it seems that is was a problem occurring mostly in older versions of Windows that happened especially when using multiple layers. He can't guarantee it, but it should be fixed in the new version.
Edit: I now see that you were using windows 7 before, so I asked about that as well
There were also some known bugs in windows 7, that should be fixed now. I shared the link to Krita version 2.7, which was the last version that was simply not compatible with windows. Version 2.8 can be used, and is being used by a couple of thousands, on windows. Version 2.9 is the first release that should be fully compatible with Windows and is also meant for professional use

I've been playing around with version 2.9 beta 3 a bit.
- For making multiple selections: press ‘a’ to add, ‘s’ to substract from your selection, ‘t’ to move your selection, and ‘r’ to replace(the default).
- For LF2, you often need a 100% black pixel. You can get this by selecting the default brush, going to brush settings, and checking the box named 'sharpness'. Done!
